Strange noises that are not constant, can be very vexing.
Any weird audio coming out of my MM via speakers, I attribute to grounding issues (my MM is also an HTPC) or I attribute it to just bad data coming from whatever site I am on. Just hard to tell because there are so many variables involved in what audio and video is being shipped to you over the net.
But any clicking or mechanical noises coming from a hard drive, can indicate a hardware problem.
The drive could be failing or maybe overheating which in turn will cause it to fail, or numerous other things. Only a decent tech that could look at your mac could give you a fair evaluation.
If it were me in your situation, I would backup/image/or just TM the mac to an external, and then have a new hard drive ready to go if your current drive worsens or fails. Then if your replacement drive fails, you know that it was something that needs fixed, and take it for repair. Drives are pretty inexpensive these days, just always be prepared and back things up.
